Copy some smaller folders over, check the time vs size. You might want to do it in steps, depending on how large your drive is.

But I wouldn't say copy and paste, just drag folders over to the blank drive. For your purpose, copying everything to another drive might be best. They read what they want to do, not what you wrote. Most people don't understand what you are doing.

I don't have experience with other cloner software but I figure most of it is doing what TM is doing, where it would save your ass if you wanted to replace your files as is - and you don't want that, you want a fresh start, a do over. TM is great in doing what it does but once you wipe and start over it would be useless. Time Machine won't help you since your desire doesn't match what its goal is.
It'll take awhile, even with USB 3 speeds. You'll be copying a ton of data that you won't need to, but if your files are that messed up (as in lack of organized sort) then copying everything might be best. You just don't want to lose some random video or song or document. You won't be able to do fancy stuff like boot from it or restore from it - but it doesn't sound like those are your goals. If you just want a copy of your files with no hassle, just copy them to another drive.
